James Thomas, the former Blackburn goal-getter, put away the spot kick after he had collided with Gary Sawyer.
Argyle will be disappointed not to have progessed as their side featured several first-teamers including David Worrell, Tony Capaldi, Paul Wotton and Marino Keith.
Reserve coach Stuart Gibson said: 'When you lose away from home, especially from apenalty, it's very tough.'
